I love the FF,  but I keep coming back to Danger Unlimited. Thinking about why, I believe that It left me wanting more. Where the FF had a nice closing/end for me.

It's funny, but for years it was FF#'s 267 & 268. Still packs a punch today, but I would now go for Cold War. I'm a fan of Bond and I actually thought this book captured that era very well. Still, so many to choose from, which is why John Byrne is a compulsive buy for me with regards comics.

I had started reading JB's FF run right about issues 236, 237. At first, I wasn't crazy about the artwork, in spots. The Thing at the end of #238, I thought, was just UGLY. But, that was kinda the point, huh?

I had just started becoming a HUGE fan around the #240, 241 mark. So, when that three-part Galactus story hit (242-244), I was floored. I remember how much it sucked to have to wait between issues. And it was a 'big event' (Avengers [and others] guest-starring, fighting to save Earth) without having to be a BIG EVENT (12-month multi-title crossover). Of course, I didn't realize that aspect of it at the time. I just knew it was awesome.

Runner-up would be FF #249-250.

John's Superman run is one of my all time favourite runs.

If I had to be more specific it has to be Superman 2. The idea that Lex refuses to believe that a being as powerful as Superman would disguise himself as a regular person, despite the evidence presented was simply brilliant.

A Small Loss. John's handling of the FF was so authentic, seamless, and consistent that you couldn't help but feel that these were real people going through this. A beautiful story of a family steeped in grief and love.

Runner up goes to Man of Steel. Somehow John (along with George and Frank) managed to give the entire DC universe a second chance at a first impression. Clean, uncluttered, and new, yet still totally familiar. What a shame that DC couldn't leave well enough alone.

The Uncanny X-Men story lines from about 111 to 143 are untouchable.
The Fantastic Four story lines from 232 to 260 are untouchable.  
Fantastic Four 285 is amazing.
Alpha Flight 1-12 are amazing.

For me, those are like Fantastic Four 1-60 and Amazing Spider-Man 1-50.

I can't pick just one.

This is hard to do there are so many and changes so often.

Fantastic Four Annual #17 "Legacy" is a current standout.

Hard to pick just one, but I'd go with Fantastic Four #250. It just hits all the right buttons.
