Hm. The Pogo plane was super cool (if impractical), but it was also REAL. I wonder if it counts, here?

The Blackbird (X-Men) - specifically the stubby Dave Cockrum era one

The Quinjet (The Avengers) - even though each artist seemed to draw it differently 

The Hellicarrier (various SHIELD comics) - again, it looked different seemingly from panel to panel, let alone artist to artist!

The Fantasticar in this configuration by Kirby. I was quite thrilled when JB drew this version (or very close) during his run.

Doug beat me to it. ... I happen to like the Champions flying craft as well.
I loved the Shield helicarrier - the version with Propellers.

Hmmmm....I'll get back with a third pick.....

Oh ....the Time Machine - HG Wells version...surely that is in a comic somewhere, right????

1 Dick Tracy's one man flying patrol car, ever since I was a kid

2 Shi'ar "bugship".  I want to thank John Byrne for drawing this into his run of X-Men; understandably at the end of the M'Karran crystal saga, unexpectedly late in the run, after he's drawn a cruiser of his own.  I don't know that many aliens in comics keep a consistent fleet look, but the Shi'ar were that for most of a decade.

3 There was a Thanagarian hawkship drawn in a panel or so of COSMIC ODYSSEY.   That's at least a good placeholder until I think of something else.
