Blue Beetle's Bug is tops for me, but I also loved the TV Batmobile, and I liked the FF "bathtub" as well.
And when I was little, I thought the Supermobile was neat-o.

Metron's Mobius Chair and the Thanos Analogue!
Ted Kord's Bug!
The Batmobile!
X-Men's Blackbird!
Brainiac Skull Shaped Space Shift!
Regarding Brainiac... Does anyone know why Brainiac's robot-body design was changed so fast back in the day? It's my favourite version of the character and I never understood why it was replaced so fast in the comics for a simpler version (human/green humanoid). Did fans dislike the design or was it too hard for artists to draw?

The Legion Cruiser (was it a rip off of the Enterprise? Vaguely, but so what?)
Quinjets.
Ghost Rider's fire bike (how I miss it in Agents of S.H.I.E.L.D.)
Whirly bats.
The X-Men's/Champions open top jet vehicle - I don't believe it was ever specifically named in the X-Men.
The FantastiCar, certainly.
Hawkman's and Hawkgirl's wings.
Adam Strange's jetpack - boy, did I want one of those!
And, in a meta sense... baby Kal-El's rocket.

Ariel Justice - although I cannot answer you for certain about Brainiac's change, I remember that George Perez designed it. It isn't for humans to draw George Perez' creations of such complexity.
That does NOT mean that complex is better (again, Silver Surfer vs. Jack of Hearts). In any case, I would believe that it was too hard for artists to draw more than once or twice before sending hate mail to Perez. And he's such a nice guy... :)

The Super-mobile (or whatever it was called). Even owned the small toy as a kid.

The Micronauts' HMS Endevour
The Mobius Chair
The Beetle Ship (and the Owl Ship derived from it)
Shield flying cars
Various Green Lantern constructs (was always partial to the flying spheres)
Dick Tracy flying garbage cans (which now actually exist, as do the two way wrist TVs, which implies someone out there is dedicated to making everything from the Dick Tracy strip).
