Karl, that Joker story is the first one that came to my mind. The Joker had been a psychopathic killer in his earliest appearances but that was later abandoned. And the 70s Joker opened the door for other Bat-villains, old or new, in a similar mold.
"The Killing Joke" also seems to have triggered an obsession with The Joker's origin.
"Crisis on Infinite Earths," for better or worse, is another obvious example.
Also, "The Flash of Two Worlds," which of course introduced the whole concept of parallel worlds in superhero comics.
By the way, was James Rhodes the first character to "substitute" for an original hero over a number of issues?

The marriage of Spider-Man to Mary Jane

It even the marriage being undone what 5 -10 years now?... it still permeates the character. 

Secret Wars really tho seems to have put a stink on the whole industry with mega crossover tie ins and a limited series and the toy line.
